It is more then likely present after driving long distances you can help eliminate most of the pain by taking a short break stop the car walk around a bit also perhaps readjusting your seat to a more comfortable position. It is possible the seat is adjusted to high in the front causing pressure on the muscles behind the leg.

Then there is something in the position, or how you are using your leg that is causing that pain. You may want to try either a cushion behind your back, or under your seat. Is it your clutch leg? Reposition yourself, let the seat back a bit possibly.

You may have some knee problem, that only occurs when that muscle or nerve in your knee is being used while driving. I suggest get an XRAY done and follow up with doctor.
