Yes, you can wear a dark shirt with khaki pants. Khaki's can be worn with almost any color shirt. Try the dark shirt on and see how it looks with the khakis. It should look nice but it may depend on the cut of the shirt. Any polo type shirt or t-shirt should look fine.
