It could just mean that the water became stagnant. It could also be something like the sprinklers starting to rust if you have one made of metal. It normally isn't too much of issue as long as it doesn't smell like something like pesticides.
More than likely it is coming from the water stitting in the lines. The chlorine has disipated in the lines from sitting in them. Run the water and flush.
