Vinegar is an acidic liquid, so anything sensible to acid, like chalk, will get affected. Acid is good against fungus, too ... but some bacteria are quite accustomed to acidic environments so that's why "BLEECH!" is what you read here.

Vinegar is good but a light bleach mixture will also be good and the bleach will help to remove the stains a little better than vinegar.

It can be. Empty and dry the toilet bowl (turn off the water valve) and pour hot vinegar over stains. Scrub and repeat several times or until stains are removed.

No, I don't think vinegar would remove stains. It might clean it though. But if you want to remove stains use bleach. I don't recomend it though if you have a septic tank. It's not good for it. But if you don't have a septic tank it will really get rid of those stains.

If this is rust stains, vinegar can be used carefully around the rim and areas where the stains are; you apply with a cloth after flushing the toilet and turning water off; allow to sit a few hours then rinse. Try Rust-Out spray and use the same way.
