I use CLR, it works very well when it comes to hard metal stains. You can find it in the cleaning aisle.

One idea often used to remove iron stains from a toilet bowl is to fill the bowl with water, add a cup of vinegar, let it soak for a good few hours and then flush and rinse. This should remove most stains.

There is a powdered product called Comet With Bleach available at most stores selling cleaning products (If you cannot find it look for Ajax). Simply sprinkle this powder into your toilet and use the toilet brush to turn it into a paste and scrub lightly, it will come up looking like new.

You can try a cleaner such as CLR or Lyme Away. Another option is to purchase a pumice stone made especially for cleaning. The toilet should be empty (flush an turn off water supply); follow directions on the stone's package and vacuum out debris.
