How do I troubleshoot the wiring in a ceiling fan?

The light on the fan cuts off and on but on if it's turned on with the wall switch. Turned on with the pull chain, it's fine.

Well basically, you need to open the fan from scratch and then re wire it that's the only thing that can be done. Otherwise there might just be a defect in the fan.
