First of all, you need to clean the litter box regularly. When you clean the litter box, add backing soda or baking powder to the bottom of the box before adding fresh litter. These compounds absorb the odors in the box. It is the odor that attracts the flies to the litter box.

It sounds like you might need to change the filter in the litter box. Most boxes come with carbon filters in the top to help with odors. If that doesn't help, then you might need to change your brand of litter and rather than scooping change the entire pan more often.

There are fly catchers you can get. They are these cones with strong tape pointed toward the outside, but there is a smell on it that attracts the flies.

Clean your cat box of feces and urine at least once daily--twice if you have more than one cat. Use scoopable litter to cut down on odor and change the whole litter box once weekly.
