Bacterium is singular and bacteria is plural. "Only one bacterium could have caused the infection." "What are bacteria?" is the correct construction.

Bacteria is the plural form of the word bacterium (singular) so the correct way to ask this question is "What are bacteria?" and if you want to ask about the singular form you would ask "What is a bacterium?"
