If using a powerhead or airstone the bubbles are air and not harmful. If the live rock is fresh, they are gases generated by decay; you need stronger circulation.

There are various reasons. If you don't change the water occassionally, air bubbles may form. Test the water in a laboratory and find out whether any harmful ingredients are present in the water. Put some aquarium plants in your aquarium. Sometimes when any fish lay eggs, it floats and due to the movement of fishes, bubbles are formed.
