It has to do with the different things that happen when your body is leading up to a disease. It is sometimes also used as a way to describe how a disease developed. Pathos is a Greek word that means disease when translated into English and genesis is a Greek word that means creation of something.

You are right; "genesis" means "beginning." "Patho-" refers to disease, so pathogenesis has to do with the beginning of disease--the process by which a disease develops and the causes of that process.
