No, she is not. The individual commonly misidentified as her is John the Evangelist. John was commonly depicted as youthful: clean-shaven with long hair. He was often shown as being physically close to Christ, sometimes resting his head on Christ's chest.

12 individuals (apart from Jesus) appear in this painting. They are said to represent the 12 apostles. However the Apostle to his left certainly appears to be a Mary Magdalene.

This is a story that has circulated for many years. In the DaVinci Code by Dan Brown it was mentioned that this is true. It caused many people to go the the library or bookstore and verify whether it is true or not. It is a good question and open for much discussion.
