How do you fix a gear shift cover?

If it is plastic it is hard to repair. You could fill it in with fiberglass or something and repaint it but it may look better to just replace it.

This should be fairly easy. There should just be some screws holding a seal on your shifter boot. Take the screws out and purchase a replacement boot.

Is gearshift floor mounted? Is it a rubber boot? Is it a leather boot? or Is it all plastic cowl? If plastic cowl there are screws to unscrew beneath the dash. Unscrew also at the aft side. But remove first the gearshift handle. you may just twist it if there is no little screw on it.
