There are a number of commercial water filtering systems available on the market such as Brita Whole House Water systems or Aquasana. Anoter option is making a filter system by layering batting, charcoal, fine sand, course sand, and gravel.

The most common method I've found is to filter the cistern water system through coal and gravel and then subsequently through a stainless stell mesh filter.
