How do I fix a clutch knock on my Yamaha?

I hear a clunk noise sometimes.

Check to make sure that the shaft support cage is attached securely and that the wet clutch springs re not loose or installed improperly. If neither of these is the case, warm up the bike. Any clutch knocking that you notice will usually go away once the bike is warmed up and the rpms are high enough.

The Yamaha bikes are known for having lubrication problems. Start your troubleshooting by adding a high quality oil additive as well as a transmission lubricant

The knocking noise is your clutch is out of alignment. When the clutch is engaged and balanced on the fly wheel there is no noise. When disengaged the fly wheel and clutch is not touching and should be, so you need to adjust the clutch to fit right.

This probably means that your clutch is out of alignment. When it is engaged there is probably not any noise as it is attached to the flywheel at this point so it causes it to balance against the flywheel. But if you adjust it and bring it to balance it should stop vibrating.
