How do I clean the rust out of my pipes?

If you are talking about galvanized pipes there is not much you can do but replace them. If you really want to try you can take them apart at the fittings and use a long stiff wire and try reaming it out also tap on the pipes. Make sure you turn the water on and flush before you connect them.

The best way to clean pipes, whether its copper or galvanized, without damaging them is using sandpaper and a fitting brush for tough spots and hard to reach areas.

I know of no way to clean rust from galvanized water lines,your best solution would be have them replaced with copper or any of the new plastic pipes avaliable. Plumbing companies will normally give free estimates for this service

You can use an over the counter cleaning solution such as "drano". This is the most practical way and it works efficiently.
