How can I discourage my trespassing roommate from going into my room?

I thought it was understood that we had our separate areas.

Sit them down and say in clear words you do not want them in your room. Sometimes we think someone understands what we're saying but they don't, so be very clear and direct about this.

You could just point blank ask the roommate to not go into your room. You could put a lock on the door if he will not follow your wishes.

The best thing is to discuss things with your roommate and ask the same question -- be civil since you want to preserve the relationship. If that doesn't work, explain that you are going to add a lock to the door because it bothers you so much, and carry through on it. (There are simple locks you can add. )

Confront them on the matter. Make it clear that you do not won't them in your area. If they continue to invade your privacy, do the same to them, see how they like it. Eventually they will catch on and get the hint. If you live in a college dorm, you could also confront your RA on the matter.

Two options. You can get a new roommate or you can get a lock on your door and you have your own key for it. They roomie could be stealing.

If you have separate bed rooms, a bed room is always that individual's private area. A room mate who violates that is in violation of the agreement.
