The typical discharge for an ovarian cyst is clear (egg yolk-like) or creamy white. It is usually continuous and last for more than a month. You should visit your doctor right away to find the cause of the brown discharge to be safe.

Theoretically an ovarian cyst could result in a small brown vaginal discharge. This would happen if the cyst were blood filled or contained some other brown material and burst. Even then, only a small amount of the discharge would be expected to enter the uterus. It's really unlikely.

Brown vaginal discharge is usually older menstral blood leaking out. An ovarian cyst can change the hormonal balance preventing normal menstration, so this could be related.
