Because it takes a lot to get to the bottom of the heart. The bottom of the heart is the deepest part.

Historically, things that are deep are of higher quality. If you draw water from a well, you want the bucket to go deep into the water, not get what's near the surface. So, "bottom of my heart" or "depths of my soul" are better than superficial love.
