Watery eyes is generally a symptom of an upper respiratory infection. Kittens have this more often because the disease is very contagious and they have weaker immune systems. If the cat is from a shelter, then he's probably had a lot of exposure to different germs, which explains the sickness.

Often this happens because the kitten's eyes are irritated with the constant contact with the mother's fur while nursing. If it persists, with nasal discharge, see a vet.

Some breeds of cats and kittens, such as the Persian breed, naturally have watery eyes. However, if your new kitten is experiencing watery eyes, consult with a vet for an examination. Just like humans, animals can have eye infections and if left untreated, this could lead to serious results.

I would assume to protect their eyes, kind of like how they put that stuff on babies eyes after they are first born. It most likely helps to protect their eyes or against infection.
