It means a warrant is issued in one jurisdiction for a person who has fled arrest from another place. For example, if a person is suspected of a crime in Texas but police think he is in Arizona, they could issue a fugitive warrant in Arizona.

A fugitive is someone on the run to avoid prosecution. The warrant acknowledges that the individual is attempting to avoid arrest, and may resort to extreme means to avoid it. The nature of the warrant alerts law enforcement to the fact the person may well be dangerous so they can take precautions.
