The rear hatch sits on a weather sealant. That may need to be replaced to aid in sealing. Other than that i would adjust the hinges with a wrench.

It is probably not lining up with the seal. If this is the case there is not a lot you can do as the body would have to be adjusted and this can be expensive, assuming it was in a wreck the body may have been distorted. If the lock is ruined you may have to get new one.

Problems with the hatch door are common for the Toyota Sienna. You should probably take you vehicle into the dealer as they have experience dealing with these issues and can repair your hatch.
