My 1999 Volkswagon Passat is hard to start in the morning. I took it back to them and the guy there swore their work had nothing to do with it. The battery was strong and it will keep cranking but the engine wouldn't start. What could be wrong?

There are many things that could be wrong, it could be the ignition module, coil(s), fuel filter, fuel pump, or other things. You to check if you have are getting spark at the plugs and also check to see if you have good fuel pressure. You did not mention what the shop did to your car, that might have helped.

Could be a crank position sensor. This sends feedback to the computer and tells the car when to fire the spark plugs. If it's not working, the spark plugs wont fire. It also could be the fuel pump not sending fuel. Distributor could also not be firing the spark plugs.

If the battery is good than that leaves the ignition system and the fuel pump. If you here the fuel pump turn on when the ignition is switched on then it's probably good. Check all your spark plugs and wire and check to make sure your getting spark.

The starter in the car could be going bad. This would cause the car to have a problem starting. Also the spark plugs could be missing and may need replaced they would cause an inability of the car to fire. These are the two most likely scenarios for what you are describing.
