If you are separating atoms in a compound from one another, use chemicals, electricity, or by other means. To separate atomic particles, use an atomic particle accelerator.

One of the method to separate atom in a molecule is electrolysis. In electrolysis two half cell, one contains an electrode anode (negative charge dipped in suitable electrolytes and the other half cell contains cathode (positive electrode) dipped in corresponding electrolyte, salt bridge is also used. During the reaction anode get dissolved and atoms are deposited at the cathode.
