You are going to need to prime the area and repaint. The primer will prevent the stain from coming through. If you have old ceiling paint that matches you can use this over the primer.
To remove a water stain, smear tooth paste into the stain. Let it sit for ten to fifteen minutes and gently rub away making sure you do not scrub paint away as well.
