One reason why chipmunks invade backyards is because they find an easy source of food from your backyard. So the first thing to do is to figure out why they are in your backyard -- is there something they can eat? Is your garbage open and available? You can even buy chipmunk traps from hardware stores.

get one of those plastic garden owls, that may scare them away, and if they are not fooled by that then try getting a chimpmunk trap, try trapping them, then putting them back into the wild, and if you can't do that, put mothballs outside. They hate those.

Depending on weather you actually want to kill these little menaces or not, you could either put down traps or poison, (being careful to keep your own pets protectected from them) or, try a detterent, putting moth balls down the holes can sometimes be useful.
