This is a simple and fast job. put the key in and turn it on and off 4 times. wait 15 sec and hit a button on your lock key any button and wait another 10 seconds.

You can't reprogram the ignition key on your 1999 Mercury Cougar. You have to take the vehicle to a dealer that has the software and computer scanner to do it. There is a procedure that has to be done by a professional at the dealer. The chipped key has to be calibrated to the car's computer.
