A moonroof allows three settings: closed, open, open with window. A sunroof does not have the window, so only allows two settings: open or closed. The difference is the window.
Well the main difference is that a sunroof is made of glass and allows light to pass through it. Moonroofs are usually solid panels that don't allow light to come through.
