What is the best thing to put on interior stains after taking up carpet?

I just took up three rooms of carpet.

If you take up carpet, you should sand the wood under to make it all even, then use a pre-stain wood conditioner to make the wood softer, and more porous to accept a penetrating stain. After this, you must put on a floor polyurethane either water or oil based to give it a sheen as well as protection.

Floor stains that have soaked through carpet can cause staining to new carpet or prevent other typres of flooring to adhere. One way to prevent this is to clean the stained flooring with a solution of Trisodium Phosphate and water, rinse with clear water and let dry completely. Sprinkle entire floor with Baking soda and leave on, install new flooring.

If you are referring to stains on the sub-flooring, I would suggest using a stain blocker such as "KILZ" to kill any odors before replacing with new carpet.

It depends on what the stain is, I would recommend a solution of Trisodium Phosphate and water to scrub the stain, but remember to rinse it well.

Depending on the type of stain, it helps by using soft no.1 steel wool and clean the area. Wood cleaner or vinegar helps also. Buy some fine sandpaper ( 80 - 120 ) grit and as best you can sand and even out the area
