What does it mean if someone is "implying" something?

This means that someone does not directly say something, but rather suggests something through euphemism, metaphor, body language, or tone of voice. If I say, for example, "I'm surprised you like someone like Dave," I am implying there is something wrong with Dave, but I haven't specified what the problem with him is.

If somebody is implying something, they are trying to say something without actually saying the words. They can be discreet about it, or not so discreet.
