Oxygen binds to the iron in the hemoglobin in your blood, if the iron levels are low there will be less bio-availability of oxygen in the blood, therefore the blood oxygen levels will be lower than normal. Also issues with oxygen entering the lungs or carbon monoxide poisoning could be at fault.

smoking is considered one of the most important causes of low blood oxygen level. living in high altitude areas (where oxygen level is low) also may cause low blood oxygen level. Other causes include lung diseases such as Asthma , COPD and Pneumonia . CO toxicity also leads to decrease affinity to oxygen so it lowers its level in the blood.

Low oxygen levels in the air you breathe due to high altitude or pollution and smoke can cause this. However if you have diseases like a severe pneumonia, a lung disease or a heart disease your blood oxygen levels can be low.
