Yes they will. I have sent collection agency's checks before and they have never sent them back to me.

Yes, a collection agency will take any form of payment you offer them. Make sure to send a copy of your bill or invoice and write the account number on the bottom of your check so that you can be sure it credited to the correct account. If you dont write it they may not know which account it' for.
