I am having a hard time understanding when I need to shift down as opposed to up on a Honda Rebel motorcycle.

It is all about rpms. You need to learn what speed require what rpm. Shift down before coming to a corner and when slowing to a stop.
On almost all motorcycles the shift pattern is the same. When in neutral first is one click down and from there each gear is one up. So as you accelerate you shift up at the specified rpm. Then shift down as you slow down.

You need to down shift when you try to give it gas and the bike takes to long to get up to speed. Just ride it, you will learn.
