It may be a sliding brake do to the moisture present. This would go away after heating the brakes by applying them to dry them off. A solution to this problem would be replace the pads and have the disc or drums turned.

Loose or dying bushings in the suspension or transmission could be causing the thump. Differentials can also create the same noise.

Without being in the car I would have to say it's your rear end and your tires losing traction. When you do this the rear end "hops"

if it is the old body style it is most likely that it is your rear drum brake they can be noisey in the rain
