Was William really Mulder and Scully's son?

Yes, William Mulder was Scully's son. He was born on May 31, 2001 and his father was Fox Mulder. He was also the grandson of Margaret Scully and the nephew of William Scully Jr. For his own safety, he was put up for adoption when he was young. Scully claims the baby was named in the memory of Mulder's father.

Yes, in the TV show The X-Files, William was really Mulder and Scully's son. In the episode, "The Truth", Scully says to Mulder, "Our son, Mulder. I gave him up. " Exactly when Mulder and Scully's child was concieved is unclear, it may have been in the episode "all things", where it is implied that they slept together.

Scully's son, William, was not fathered by Mulder. When Scully was abducted by aliens a few tv seasons earlier, the aliens rendered her infertile. A chip that was inserted by them, removed, and re-inserted after it was realized that it would cure Scully's cancer somehow caused her to get pregnant. So honestly, her baby's daddy is most likely a alien.

Yeah he was and he was named after Mulder's father. You can find this information in season 8 of the show. After the birth of William, Mulder went into hiding at New Mexico. I really loved the X files, but if you want to experience the intense moment after the birth of the son, watch season 8 again.
