Probably the best way is to repaint it completely. That way you know there is no one with the same color bike. Then I would say to start stripping and unnecessary parts off to give it a leaner look.

The best way to make a bike unique is to actually customize it yourself. Don't just pick up a catalog and order "custom" parts. Get you hand dirty by removing components and modifying them to suite your own tastes. Also try removing any unnecessary components to achieve a slimmer leaner appearance. Flat paint can also create a cool reto look.
