To flatten your image, go to Window > Layers. After clicking the arrow on the top-right corner, select "Flatten Image" or "Flatten Artwork".

Flatten your Illustrator document by using the menu in the layers palette and choosing "Flatten Image". Or go to the Layer Menu / Flatten Image.

Look in the "Object" tab at the top of the screen. There should be a options called flatten transparency. I think this is the function that you are looking for.
