Can I put caulking under my flashing?

Yes, you can. That being said, the real question is will applying the calking in this manner seal the flashing? For some applications this will work, remember to also seal around the edges.

While a latex caulking sealant could be used, it is not the recommended fix. A better way to go would be to either use roofing tar applied lightly, or a commercially prepared roof sealant.

Yes, however, not just ordinary caulking. There are special purpose caulking used for flashing of this kind. It is rubberised and will seal both the flashing and the materal underneath it.

You can but if installed correctly the flashing provides the water diversion that you are looking to provide. Flashing should extend at least 6" vertically and 6" horizontally under the siding and the shingles to be effective. Seams of flashing and nail holes in shinigles should be caulked.

You can put caulk under your flashing but there is no need. Instead use roofing tar along the edge of the flashing or just caulk on the outside edges.
