What would cause brown water in my toilet?

Probably rust in the water supply, usually from fire hydrant repairs in your neighborhood. Alternately, it might be (harmless) bacteria which feed on iron, living in your tank.

Brown water is caused by rust so it could be from rusted parts inside the toilet or the bowl itself could be rusting.

One of the main causes is rusty pipes. The pipe problem could either be in your house or from city pipes system. You might even have a bad water source that is contaminated. The worst contamination could be from sewer water. There might even be silty water getting in, especially if you have a broken pipe.

if your home uses copper piping it could be from rust if you use a well can be from a low well
