The best way to remove rust is to grind or sand it off. Repaint in the car color. Rust will spread and once it has rusted through a panel you must fill with bondo or replace

Light rust can simply remove it with sandpaper but if it is deep you may need to use some type of wire brush. Rust converter can also be used in can when it is hard to reach otherwise. Just make sure to seal it to keep it from coming back.
