What is the best way to ensure the egg doesn't break in a science experiment?

Isolate it from the housing with some kind of suspension system to reduce shock. Insulate it will as much of a very soft airy material as allowed. If you can suspended it with an elastic material this combined with the insulating material should keep it safe.

It depends of the type of experiments that you are doing, but maybe you can try boiling it before the experiment. It may seem obvious, but we miss those things

It would depends on which science experiment you are doing. However, if you are trying to watch an egg drop from a height, the best way to protect it is to cushion it. Consider foam, bubble wrap and other materials typically used during shipping to cushion the egg as it falls.
