Darker colored shoes such as black or brown work best for khakis. Those are the two best colors but I wouldn't suggest anything light or brightly colored.

With Khakis, I would wear black shoes, especially if these khakis are for work. It gives it a sleek, polished approach. If they are relaxed khakis just for day time, they look great with flip flops. This gives it a much more casual, relaxed approach if this is what you are going for.
