Some dogs have naturally dark spots caused by dark pigment. This is often seen on light or white dogs with thin hair, such as white boxers. These spots are not harmful, and dogs may get more spots as they age. Dark spots can also be caused by infection or chronic irritation because the skin lays down pigment when irritated.

In most cases it's no different then age spots that humans receive as they age, the same happens in brown horses as they acquire dark spots in their coat as they age, the same is possible on the skin itself. If they are purely black spots around the follicle of the hair, then they may just require a bath.

It could be many things. Your dog could be having an allergic reaction to something or maybe it got into something that stained spots on its skin.
