As you stated that many of your squirrels are dying, it could be rabies. Rabies is common in wildlife animals, and can spread through saliva and contact,which is what squirrels can be seen doing at time. Also, there is an infection mite disease that can kill any wildlife creature if the mite does indeed infect them.

One very common disease squirrels tend to get is called squirrel pox. This is a viral disease that is passed from one squirrel to another.

Squirrels are easily susceptible to rabies. They are obviously wild animals and they are away at night and during the day so all the animals that could have rabies are around them more of the time.
