In microwaved water, what are its molecular changes?

The actual molecules of water are unchanged by microwaves - they still contain one oxygen atom and two hydrogen atoms. When the molecules are bombarded by microwaves, they absorb energy. This additional energy causes the molecules to vibrate more rapidly. When a substance's molecules are moving more rapidly, a higher temperature results.

There should not be any molecular changes when you microwave water. The microwave frequency excites the water molecules causing them to rotate more quickly leading to heat. This heat is transfered through the food warming it up.

There are no changes at the molecular level; the water is still made of two atoms of hydrogen and one atom of oxygen.
