The easiest way to get dissimilar floors to transition properly is to use a "transition strip" which will go between to two different types of floors.

You can run them wood to wood, the same direction is prefered. You can also put a wood transitional strip over the place where they meet to cover it up.

Assuming that the two floors run the same direction the easiest and best looking option is to apply a piece of flooring perpendicular to the rest flooring. This will provide a strip for the two floors to butt into. I would use the species used in the more formal area.

The best way would be to leave a space between the two floors and install T-molding to cover the gap.
