Tuck pointing which is sealing masonry cracks so there are no leaks. You will also want to cut in a step flashing system.

Clear the area of all loose rubble, and make sure it is dry. Place seam tape it over all joints, seams, or cracks; then apply a weather resistant stretch topcoat.

It depends on what part of the chimney needs to be sealed. If the chimney is leaking around the brick morter you can buy a cocking morter in a tube hat seals the joints around the brick. But if the chimney is leaking around the bace closer to the shingles you will need to use step flashing or flexable lead.
