Vinegar can be used to clean carpet, it is especially effective if mixed with baking soda and applied to the spot with a small brush. Careful of bleaching.

Vinegar diluted with water works great when cleaning pet stained carpet. It is one of the only solutions I know of that fully removes the odor as well as the stain. It is a good idea to test a small area of carpet before putting anything on it to make sure that the product does not change the color.

I would give it a shot if the smell won't bother you. The mixture of animal waiste and vinegar may not be too desirable. You may also want to try the old hairspray trick or use some odorless club soda on the stain.
