Running isn't the cause of ear pain but it could be triggering your ear pains. Go to your doctor and tell him about your ear pain and the activities that you are doing that cause your ear to hurt.

When you run that can cause bouncing impacts in your entire body, including your ears. If you have an ear infection the impact could be causing you pain in the ears. You should probably check to see if you have an ear infection and if so, get some antibiotics to clear it up.

Yes. Cold air entering the ear canal is one reason. Try stuffing cotton in your ears. If the pain persists see a doctor as this could be a medical problem.
